چکیده

In addition to its role as an information carrier in gene expression, RNA is now recognized to carry out a broad range of biological functions, and novel activities continue to emerge on a regular basis. RNA molecules can act as catalysts in reversible phosphodiester-cleavage reactions (Fedor, 2000; Hutchins et al., 1986; Shih and Been, 2002), mediate splicing of premessenger RNA (Collins and Guthrie, 2000; Valadkhan, 2007), silence specific genes (Zamore and Haley, 2005), and act as molecular switches to sense metabolites and regulate the translation of genes into proteins (Barrick and Breaker, 2007; Winkler and Breaker, 2005), to name just a few

Single-Molecule Fluorescence Resonance Energy Transfer Studies of the Human Telomerase RNA Pseudoknot: Temperature-/Urea-Dependent Folding Kinetics and Thermodynamics

The ribonucleoprotein telomerase is an RNA-dependent DNA polymerase that catalyzes the repetitive addition of a short, species-specific, DNA sequence to the ends of linear eukaryotic chromosomes. The single RNA component of telomerase contains both the template sequence for DNA synthesis and a functionally critical pseudoknot motif, which can also exist as a less stable hairpin. Here we use a m...

HIV-1 Rev protein assembles on viral RNA one molecule at a time.

Oligomerization of the HIV-1 protein Rev on the Rev Response Element (RRE) regulates nuclear export of genomic viral RNA and partially spliced viral mRNAs encoding for structural proteins. Single-molecule fluorescence spectroscopy has been used to dissect the multistep assembly pathway of this essential ribonucleoprotein, revealing dynamic intermediates and the mechanism of assembly. Assembly i...

A single-molecule study of RNA catalysis and folding.

Using fluorescence microscopy, we studied the catalysis by and folding of individual Tetrahymena thermophila ribozyme molecules. The dye-labeled and surface-immobilized ribozymes used were shown to be functionally indistinguishable from the unmodified free ribozyme in solution. A reversible local folding step in which a duplex docks and undocks from the ribozyme core was observed directly in si...

Relation Between RNA Sequences, Structures, and Shapes via Variation Networks

Background: RNA plays key role in many aspects of biological processes and its tertiary structure is critical for its biological function. RNA secondary structure represents various significant portions of RNA tertiary structure. Since the biological function of RNA is concluded indirectly from its primary structure, it would be important to analyze the relations between the RNA sequences and t...

Measuring the energetic coupling of tertiary contacts in RNA folding using single molecule fluorescence resonance energy transfer.

Tertiary contacts are critical to stabilizing the folded conformations of structured RNAs. In some cases, these contacts have been shown to interact with positive cooperativity. Measuring the energetic coupling of tertiary contact formation is among the most basic physical characterizations of a structured RNA. With proper experimental design, single-molecule fluorescence resonance energy trans...
